According to a Wikipedia page on American Civil War Confederate generals, the following were generals with the surname Jones in the Confederate Army:
David Rumph "Neighbor" Jones
John Marshall "Rum" Jones
John R Jones
Samuel Jones
William E "Grumble" Jones
But it is very possible that none of these is Jones' Confederate general ancestor. He may be desended from any one of those generals listed.
